Default New Construction; I don't want to mess this up....Need help

Hey guys -

I'm a noob to this site and sincerely appreciate any advice I can possibly get. I'm not new to technology in any way. My new house is being built (roughly 5800 finished sq ft.) and I plan on running all the LVD myself. I'm running cat 6 everywhere (83 runs) and 14/2 speaker wire just to be safe because some of the runs are fairly long. I plan on taking everything downstairs into my storage room and putting it in a rack so my rooms are clean in the house with pretty much TV and speakers. Not sure how I'm going to do the HDMI quite yet because I've heard weird stories of long HDMI cables and baluns over fiber or ethernet. I have one room in particular that is causing me much grief. My great room on the main floor of the house is approximately 18 x 22 with a 21 ft ceiling with a fancy design on the ceiling. It's a 1 1/2 story house. In the center of the wall will be a 5 ft wide rectangular gas fireplace with stone in the center of the wall going up 22 ft to the top. I plan on mounting my 68" TV above the mantle. The main floor is a massive open concept. On the back wall of the great room the ceiling drops to 10" because my kitchen in back there. Kitchen is 17' wide and 24' long. It's a really good size open concept. I cannot for the life of me figure out speakers. I cannot mount speakers in the ceiling in the great room (I could in the kitchen) because it's too high up. I would very much like to put tower speakers in the great room on the sides of the fireplace and my wife killed that idea. I have tried and tried and she won't budge. I'm thinking I have to go with a couple in wall speakers in the great room on the sides of the fireplace, center channel in a recessed area right below the TV; and in wall speakers on the back wall where it drops from the 22' to the 10'. I could hide a sub in the front of the room and possibly in the back kitchen island for a 5.2 system if that isn't a dumb idea and have some in ceiling speakers above the kitchen / eating area. Can someone please help rationalize this for me and tell me if this is stupid. Could I have a 5.1 or 5.2 system while still have the sound coming into the kitchen as zone 2 or something even though that part wouldn't be surround? People in the great room would get the surround and while I'm in the kitchen I still want a nice clean sound. Be gentle with me if any of this is stupid; I'm really looking for any advice you can give. I plan on having 4 receivers downstairs in rack with all runs going down there. I was going to extend IR through wall module in my 3 entertainment rooms and my bedroom over Cat 6 to something like separate harmony ultimate home systems so we can physically have remote controls in rooms. My wife won't let me do whole house system with phone; she like remote control. I can send any attachments to floor plans if you think that would help with any questions. Entire house on engineers 16" truss system between floors so running any cables will be a snap.

Floor plans and/or pics may be helpful . Also what is your budget? What you are after certainly can be done but it always depends on your price pint. FWIW I have a 35' HDMI run that I have been using going on 8 years without a hiccup but that doesn't mean everything is easy.
I would recommend UHF control instead of or as well as IR as Ir signal can easily get blocked. My recessed screen is on UHF and works great without blockage. A few things to thin about.

Post back and I can start to offer some suggestions.

Also are you looking for best value, best quality sound, least expensive possible etc. Expectations along with budget will influence things. DOne right it can be awesome.

Default Floor Plan picture attached

Sorry I should have attached this the first time. It's a copy of my floor plan and should give you an idea of what I'm working with for the great room. The only thing this doesn't really show is the great room ceiling being 20+' high.
